Also what filter would I run? Is the deck plate necessary? Why cant i just cut a round hole in the side of the box? What does the deck plate actually do?

see my sig theres good writeups over at yotatech doing the deckplate mod allows you to close it if needed and there cheap like under 10 bucks at any boating store need a 4'' one

What filter do I need to run and where to get it? When you did this mod could you feel the difference? Also did you do the silencer mod?

Either go with an TrueFlow or Amsoil.

I'd personally reccomend the intake silencer mod. Great preformance/noise gain for pocket change. Search on here or yotatech for writeups.

run the stock filter or a true flow, real cheap and easy to do. dunno if i could feel a difference, but i sure heard one!
