'06 Limited or '08 Sport V8 4x4...

That's a no brainer to me. The Sport comes setup better with the suspension and bigger brakes (how come the top of the line Limited doesn't get them too??)
Mine has the upgraded stereo that the Limited has. Leather and heated seats is about all else isn't it?
Getting 2 model years newer come resell time. Warranty for 3 years instead of possibly months. New car smell. etc
But how can you get an 08 Sport for 06 Limited money? I looked at a clean 06 Limited (20k miles) and they were asking 30k, but would have taken 27.5 I think. I instead bought an 07 Sport with the upgraded stereo and 11k miles for 27k.
Both were pretty good prices from what I saw in looking (midwest)
I wouldn't pay 30k for an 06, how much are we talking here?

AIR SUSPENSION, AUTO LEVELING. Great for towing or when you carry lots of people. keeps truck from sagging. Also, you can raise it 1.3 inches i believe for improved departure angle. Air suspension also a smoother ride.
There are more features, I just cant remember them all and too lazy to look it up.

If the extra techie goodies are your thing, then maybe that weights the argument. Looking strictly at economics, its a dead nobrainer. In two years that 06 will be worth 10k less than the 08. VERY LITTLE of the option package cost passes through in resale value. Low miles and clean counts a lot more than leather interior.
I hate leather. LOOKS great. But cold in winter, hot in summer, and slippery all the time. Both times I had it I ended up paying MORE to get sheepskins to cover it up. LOVE the heated seats and ALMOST went with the Limited for the leather(look) and heated seats. Navs are outdated in 3 years. Better off with a current portable. (JMO) And all that extra electronic stuff is more things to fail down the road. (IMO).
The warranty is real a very big deal. That 06 comes off warranty in 6,000 miles. VS 3 Year/36,000. THa'ts worth at least $1,000.
I liked the looks of the Sport and the suspension/brakes made it easy for me.
Helped a bunch that the Sport was showroom condition and in the pretty red that I liked.
I'd still like to hear the specifics of this situation. I can't image those 2 vehicles being within $5,000 of each other. There can't be big discounts on the 08's can there?
Limited has to be way overpriced would be my guess.
I had to have a 4x4 V8 to reach the 6000lb GVWR tax break and had to search the whole country to find what I wanted.
There is a beatiful 05 Limited with less than 30k miles in CT that is starting bid of 23k and buy it now price of 27k. Thats a good price but not hugely so. Upper 20's for a 05, upper 20's to 30 for 06's seems to be the current market. I got $2500 off the asking price of my used 07, expect that's fairly normal.

Factory nav blows away any crappy external nav, there is no debating this. Factory nav is more integrated, monitors wheel speed, the bluetooth pauses any radio/cd play when calls come in, no crappy looking box for someone to steal hanging on the window, rear view camera is an EXCELLENT tool, I can go on and on. It's cool that you went with the SE, but please do not undervalue the Limited edition. We are not fools. There is a reason why the truck costs a few grand more.
Also, your estimates on resale are off as well since we do not know the mileage and options on both vehicles.. And who says NAV will be obsolete in 3 years? That is nuts. If anything, it will be standard in every car.
The Limited we were looking at was a higher price, close to 30k. The SE will probably be a bit over 30k but it starts to get so close that the lines start to look a little blury financially. The pressure for the Limited was primarily from my wife who really likes leather a lot more than cloth/fabric. I find merits in both really. Leather does feel a little cooler at first in the winter, but it heats up quickly with body heat and seat heaters (Have these in our Pilot EX-L). In summer they're warm but not searing, again they seem to cool down quickly. I think the whole temperature thing is urband legend 
For ME (Not wife) I think I'd rather have a new vehicle that I know the history of and with X-REAS. I have a portable GPS if needed, integrated is nice but the map updates are pretty pricy usually ($150-200+). Almost cheaper to just buy a new mobile GPS every few years at that price! I could understand maybe $50-75.
One thing I'm finding with dealers in my region is that they all seem to have the 10 speaker audio system on them which jacks the price up $650+. And of course there are the other annoying PIO's like exhaust tip and various door trim pieces etc....blah!
So it looks like I'm leaning towards an '08 4Runner SE V8 4x4, just need to decide on the color. White and black are out. Not too big on blue or red on a truck (No offense to those that have them) so looks like either Titanium or Galactic Gray Mica... Of which there is 1 of each at the local-local dealers (Haven't looked beyond ~30 miles quite yet)
