3.0 trans swap to manual - electrical questions

I installed most parts from a donor 92 including the engine harness,clutch and brake pedal bracket including the switches. I also intend to connect the clutch bypass switch which allows the truck to start without fully depressing the clutch pedal. I have a little problem I cant find anything in the FSM on the wiring or the adjustment for the 2nd clutch pedal switch.
I have the procedures for the switch at the firewall but not the switch mounted closest to the driver. Odd 2 switches on the clutch pedal side. The switch at the firewall appears to be normally open while the other is normal closed.

This is the circuit I'm attempting to add.

My Truck: 1992 4Runner- SR5 originally equipped 3.0 w/Automatic Trans.
Donor Truck: 1992 4Runner 3.0 w/manual trans
removed all 5 speed hardware and engine harness w/ECU and switches from clutch start circuit
I created the circuit for the manual trans by adding the clutch start cancel switch and the clutch start switch. I spliced the B-Y at the ignition connector as well as the B-R. This may be my first mistake and the second was not removing the W-B from the original Automatic circuit.

I fried the W-B while cranking and engaging the clutch pedal, closing the switch. I also had no fuel pump when cranking.
As you could tell electrical wiring is not my thing... any advice would be appreciated, thanks

I've chased most connections between the AFM, TPS, and the ECU. I have a trouble code of 22 so I checked the water temp sensor which was good and it was good when it ran 6 months ago. This code puzzles me as much of this electrical BS. Also checked connections between the circuit open relay and the EFI main relay. It seems odd that I only have fuel pressure when i manually jump at the diagnostic port.
I will chase this issue over the weekend then I'll ask for professional help. Any good electrical guys in the inland Empire area?
