I have a 89 SR5 4runner with a 3.0 in it currently. I am thinking of replacing the motor with a remanufactured long block from toyotacarpart.com.

My delima is the 4runner has had an enginge from a 94 put in it from the previous owner. (so i don't know a lot of what was done other than the swap. Previous owner has since passed away, so I have no one to ask) Not sure what other than the motor was changed.

When ordering the motor from toyotacarpart.com would I tell them the motor is for a 94 runner or a 89 runner?????

Also at the time of the install of the new motor what else would you guys suggest replacing? example, headers?, what else?

Since you'll be moving parts from the old engine to the new long block, I think I'd say 94 to make sure they fit. There can be slight differences from year to year, and the previous swap may have been a complete running engine.
Adding headers is a good idea, the stock exhaust manifold on the 3.0 is part of it's problem.
 
I'd tell them exactly what you just told us (that it's a 94 in an 89)--they probably know the differences (if any) as well as anyone, and could point you in the right direction. I agree on the headers at this time, also--with the difficulties of installation in that tight bay, it would probably be easier with them already on when putting the engine in. Other stuff could be added later.
