I miss seeing a bare door opened up, my door is covered up by dynamat.

I don't think the regulator is broken or anything, I think it might need to be lubed up. I think the 4Runner uses a similar method that a lot of auto makers do where they watch the current draw of the motor (idea being more current means more resistance against the glass.)
I believe the issue is going to be in the motor or the wiring.
Gaterose can you send me a PM of your email, I managed to get google chrome on our work computer and make some rough .pdf files of diagnostic procedures for the auto up/down function I wanna send you.

-TSB on proper reset procedure for windows!
(The first one has a couple pictures missing, but they're decoration rather than informative so don't worry that they're not there. I know its a bit hard to read, for some reason TIS doesn't let you save the .PDFs after '06 model year and I had to use google docs to make a .PDF for you.)

Well almost 13 months later I finally replaced the regulator & motor. It probably would've taken longer if I hadn't happened upon a deal on the regulator from someone who bought the replacement switch I tried. He's a member here, but not active and I don't know his username.
Anyway, it was a pretty easy process. I couldn't find a 4th gen writeup or video so I followed the 3rd gen video attached at the bottom. The process essentially identical except for the removal of the door panel, but there are several threads about getting the panel off so I already knew how to do that.
The new motor is a little louder than my old one but it does normalize and the auto function works. Thanks again for the help Paul!! [MENTION=66389]BlackWorksInc[/MENTION]

Rear Window Issues
I have a 04 4 Runner. When I push the rear window button I can hear the motor go up and down, but the window doesn't move. Is there clips that could have broken, or what? Very confused

Are you talking about the tailgate window or passenger rear windows?
Either way it sounds like the glass mounting tabs have broken free of the regulator due to rust/corrosion. Careful though, the only thing holding the glass up now is likely the glass run (rubber seal that goes around the window)
You'll need to very carefully take the inner panel off and investigate.

Yes sorry.Its the tailgate window. Are these tabs replaceable? I have an appointment to have it looked at by a dealer,but if I can fix it myself id much rather do that.

The tabs are part of the window regulator , you would need to get a new one if they’ve broken off. Hopefully the mating tabs on the glass are still ok otherwise you’re buying a new glass as well.
I went through this ordeal a couple years ago.
Liftgate Window Regulator Corrosion
Meantime run some heavy duty tape around the inside of the tailgate window. This should hold it in place and you don’t have to worry about it falling into the door. I drove around for a few weeks like this waiting for the parts to come in.
