I am hearing the same thing. Have to check into the fix.

Same here...only hear it at drive thru's with radio off and window down. I am pretty sure it is when I apply the breaks and the vehicle does its dive. I vaguely remember reading something about this in another thread but cant remember which one.
I haven't noticed any out of the ordinary sounds coming from the brakes. Only noise when its been sitting for a while and a film of rust develops on the rotors, but that disappears after driving it.
As for the transmission jerk, does it seem to happen around the 1-2 shift or if you let off of the accelerator to coast and depress the accelerator again?
Yes, the 1-2 shift and while resuming acceleration as you mentioned. Both of these issues have developed and were not present on my test drive or the first 1000 miles or so
Sounds like you have the same issue I was having until I insisted that they lube the slip yoke. After they did this, the thump went away. Ask them to do this when you go in for an oil change and complain about the thump so they get this taken care of for you. They may tell you that you don't need it done, but insist on it and they will do it.

I don't know a specific fix for it, but it is annoying and embarrassing when others are in the truck with you. I really think that a new truck shouldn't even do this, but it might just be a Toyota thing. The reason I say that is because I borrowed a Tacoma for a while and even that had the 1-2 transmission jerk. However, sometimes if I am aggressive with the accelerator it doesn't shift as harsh.

By the way, for whoever said this is a Toyota thing, I think this is an SUV thing. My Explorer did the same thing.
I've owned many different SUVs and none of them ever had this issue. I never owned an Explorer though, so many it's common on those too.
basically a slip yoke is a part of the drive shaft which allows the shaft to compress and extend. this allows for different lengths as the suspension moves through it's range of travel. Many Tacomas (including mine) would experience a shutter when accelerating after lifting it. switching to a 1 piece shaft seemed to help most. here is a little info from Tom Woods, who many purchase custome 1 piece drive shafts from.
You'll need a whole lot more than 5 pumps.So are you guys basically pumping up the slip yoke with grease till a little squeezes out or till you cannot pump any more into it? I put some grease in mine 2 weeks ago, about 5 pumps but don't think it did anything. I probably need a whole lot more in there.
just a side story: When I lifted my 2000 Jeep Cherokee 3.5", I drove around for a while before installing a slip yoke eliminator and Tom Woods Drive shaft, the vibs were so terrible, my aftermarket Kenwood CD player stopped working, HAHA.^ You did luck out! it was like a gift and a curse; nice new lift, looking badass, then your whole cab shook during acceleration.
I put enough in the spiders, but definitely not enough in the slip yoke apparently. Hope I have enough grease LOL.You'll need a whole lot more than 5 pumps.
On the slip yoke, I keep pumping until I see the driveshaft start to expand. On the spiders, I keep pumping until some grease starts to squeeze out.
