OK, since I'm a little different I'll chime in.
For bigger rusted areas I would definitely go with sanding the rust away and the bedliner spray paint. I have it on my storage box and it is tough stuff.
For small nicks that haven't rusted I use liquid electrical tape.

My rack had small nicks/scratches from shipping, and has chipped from general use. Liquid electrical tape matches perfectly and is surprisingly durable (think tough Plastidip). It's also far easier than sanding, masking, and spraying. It has held up for about a year so far. Keep a bottle in the truck, and whenever you get a small nick touch it up right away, no probs.
