Cylinder misfire #1 and 2

My 96 4runner 6cyl started shaking yesterday. I took it to a parts store to get the check engine light read. They said my cyl number one was misfiring. I just changed my wires and plugs a year and a half ago and they said they look great. Just to be sure I changed the plug anyways in number one. Problem continued , keep in mind the shakes and poor throttle is bad at times and next second I don't think there is a problem.
I take it back to the store and have the check engine light read. Now it says number one and two are misfiring. We thought it may be a bad coil because it is run on a slave system but one and two are not connected like that.
The guy said you can change all the plugs and wires but they don't really look that bad.
So he said maybe the injectors.
I hope it's not the injectors. Any ideas on what I can easily test next to isolate the problem? Thanks!!!

I had a similar problem on my wife's 99. Would run rough for about 1/2 mile or so then clear up and drive fine. A few days later same thing would happen until eventually it wouldn't clear up. Initially I got a cyl #4 misfire code. As the problem got worse I ended up w multiple cyl misfire. Plugs, wires, coils were all new within the past year. Ended up being an injector. I replaced all 3 on the drivers side #2,4,6. And problem went away. Drives like new now.

I'd do a search for fuel injector and misfire. If it is your #1 cyl that makes things a bit easier as the even injectors are under the intake and require a bit more work. Either way, not a bad job. I did mine in a couple hours. Nothing too complicated. Just remove bolts and vacuum hoses. Then put everything back together. There area couple write ups that the search function should find.
