Also sounds like your brakes. Something loose like a caliper etc. Assuming you dont just have your spare rocking in the back or something
Wise advice here. I had the thud until I greased the spline joint. Haven't had the thud for two years now.

I had the thump until I lubed my driveshaft, now it is gone. I am sure eventually it will come back. Not sure if it is the same as what you are talking about.

This "thud" is normal. All of my 4Runners (surfs too) did this. I guess its a function of the suspension or brakes or whatever. No need to fret
EDIT: The "thud" happens after braking hard, stopping, then letting go of the brake pedal, the "thump" is heard. This is normal (even after lubing the crap out of the driveshaft and other zerk fittings)

The "thud" you're describing here is the driveline issue which has been discussed quite a bit around here. I've read threads where people claim that Toyota is close to announcing a recall-type fix for this issue but nothing official has been announced. I have my driveline lubed every time I change my engine oil and I still occasionally get that clunk a few seconds after I come to a stop. I've also read that the Lexus GX470 driveshaft is an exact fit for the 4Runner's and that swapping it out addresses this issue.
I basically just accept it as an idiosyncrasy of the 4Runner.

its "normal" according to Toyota. i work for a Toyota dealer and i've done just about everything i could think of to take care of this concern and nothing has worked. i have not tried to replace the driveshaft with a lexus version....i never heard that before. lubing the driveshakft and fittings helps tremendously but it allways ends up coming back. there was a point where my truck stopped doin it all together but eventually came back.
as far as the "supposed toyota fix"...it aint happening. ive talked to my regional rep about this and he said it was what it was and there was nothing available regarding a fix...nor will it be a recall. atleast not in the near future.

Believe it or not, I actually did search first and found quite a few threads about the exact same issue. The reason why I posted it here was not to find out how to resolve it as I had already figured that out by searching, but just to see how many folks on here are having the same issue. Will that help me or really make some difference? Not necessarily. But hey, that's what forums are for right?

I voted "No", because the thud doesn't happen when I brake hard... it happens after I release the brakes after harder braking.
2006 V6 with 80k miles. I last lubed the slip yoke on my driveshaft about 5k miles ago and it's back. This Spring, I think that I'll pull the driveshaft apart, clean it up, and reapply some super slippery stuff.
My '98 Tacoma did the same thing brand new from the dealer floor and the Service Techs told me that it was the transmission "torquing up" against the rubber mounts during a stop. It will stay torqued until you let off of the brake and allow it to "drop back into place".
It could be the same condition on the 4Runners, but keeping the driveshaft lubed definitely helps.

That's interesting as I feel the thud when I stop. I have not get go of the brakes at that point as I am at a red light. But it happens within a second or two of coming to a full stop.

I've owned 4 4Runners and everyone has had the "thud"; some were worse than others. Like everyone else has pointed out...lube lube lube the drive shaft.
Even if it's lubed regularly it's still very common; it's taken me a few years to finally not let it get to me. It's just part of owning a 4Runner.

I don't usually feel a thud when I stop, but I do feel it just after changing from Reverse to Drive and begin going. It will 'clunk'/jolt just a hair. I have been able to alleviate the problem by lubing the zerk fittings. But if I don't do this every oil change then it keeps coming back. Kind of annoying. But the rest of the car makes up for it I suppose.
