Horrible rumbling and noise out of the rear end

Recently bought a 94 Runner and from the get go I knew i had some work on my hands. Passenger side CV boot was torn and it was loose at the diff. Used diff and new CV's no problem. This did not take care of the noise and vibration.
Which is a horrible rumble at anything over 45 mph.After talking to a buddy and having him take a look he noticed that with the brake applied and going from R to D that the driveline was taking a 1/3 of a turn before engaging and it also if you grab it it will go from side to side where it connects to the back of the Transfer case. Anyone have any ideas or experience with this? I want to get this done but dont want to just throw parts at it. Thanks for any ideas..

sound like your u joints could be shot or a bearing in the trans a friend of mines did this and it was the u joints

And I'm assuming that if previous owner drove the thing with bad U joints for who knows how long that the Trans case bearings,carrier bearings, pinion bearing, ring and pinion could take some damage from the out of balance driveline? Changing fluids in both front and rear diffs tomorrow, but curious to see if theres any metal in the rear.

Start with the basics, pull the drive shaft and check the u-joints.
Then check the t-case output to see if there is play there.
