How many keys do you have

If you're using that original key day to day, I'd recommend not doing that. Use it only to make copies from. That way you have the best key to make any future copies and you won't wear it down. Making copies from copies isn't the best.

That's exactly why I have the dealer cut the keys from the VIN.
I know our split-wafer ign cylinders are prone to failing, and I'd like to know if keeping the keys un-worn helps with longevity. I don't think it does, but just a thought.

I just purchased a 98 SR5 last week and it came with one key and an aftermarket Viper FOB that doesn't work. I changed the battery in the fob and still nothing. All locks work with the door switches but no response from the fob. I tried to program it to no avail. I changed the aftermarket stereo in it and while I had the dash apart there was what looked like an extra antenna wire with a much smaller end. Does anyone know what that is for? It also looks like someone had put an aftermarket remote start or security system in as a found a mini toggle wired into the harness behind the interior fuse panel. Gotta try and get the fob figured out... any help is greatly appreciated.

My ignition key won't unlock doors but does allow me to roll down the back window from the tail gate so if my fob dies I can climb over some seats. Thought it was strange it rolls rear window.

Will any key roll down the back window?
Is it just an electronic switch that does not care what the cut of the key is? That would really suck, I should be more careful with what I leave in the 4runner!

There are actually two antennas in the 3rd gens. The larger connection goes to your front antenna. The smaller one goes to the rear one that you can see in the passenger side cargo window. They sell a Y connection on Amazon that you can use to join the two. Which reminds me that I've been procrastinating on doing that.
