Sounds like your 4runner died of embarrassment from being rescued by a barbie jeep...
Update to everyone pitching in their $ .02. I will get it towed up to get codes read. In the meantime I'm looking for possibilities that it could be. I have the 07 v6 4x4. I honestly don't think water got in the transmission because only the front two tires were down and water the rest were just in mud. The radiator fan was slapping water all inside the engine bay though so maybe something short-circuited. Thank you for the help by the way everyone
I was looking under it. Nothing is leaking and when I took it for a spin after it was shifting fine. I checked the oil and it's fine. I'll have to find the codes
Did you have any water sitting inside, like in the foot wells?

check that the air filter is dry. if wet/water little air gets to the intake.
no air the engine could be flooded with fuel on repeated start attempts.
I checked the air filter. I just replaced it a couple days ago. There were like 3 drops. Literally a super small amount. The running boards where touching the top of the water but not submerged.
I left the hood open all day for it to dry. It cranked up multiple times. It's just making a knocking sound now.
if the engine runs and knocks could be you sucked in water and a valve got bent. I would check compression on all cylinders .compare each reading .
