Loose Rocker Panel Question

I have a 2012 SR5 and I was hearing a rattling sound coming from the driver's side rear. I discovered that there were two bolts missing from the plastic rocker panel under the car (rear driver's side). I went to the dealer and they gave me two replacement bolts, but they don't match any of the other bolts that are attaching the rockers to the frame. I've also noticed that one of the holes has threads and the other does not have threads. I removed the bolts from the other side to check and that side has threads on both holes.

I'm pretty confused about this.

I do not have running boards on my 4runner, so maybe they were removed by the previous owner and they forgot to attach those two bolts?

Can anyone help me out with this?

What kind of help do you need? You have two choices:
1. Put the bolt in where there's threads and leave the other one out.
2. Use an alternative method (riv-nut, special t nut, weld a nut, etc) so you can install both bolts.

This is not a load bearing joint really. You just need to keep it from rattling. If you choose not to use a nut I would get some automotive sealant or use liquid nail or something to seal up that other hole.
