Not necessarily the fender but the fender liner and "inner fender" would have to be cut/pounded to fit 35s. This is assuming you want to be able to fully stuff the suspension, if you just want it for the looks then less is needed since the suspension won't ever compress into the wheel well

1-2mpg decrease per size, this is assuming you don't regear. Also keep in mind tire width affects it to for the amount of tire pushing through the air and the moment of inertia of the tire, ie how much weight is how far out

yes, mud terrains are typically heavier and have blockier tread so don't tend to flow as smoothly over the ground, they are also considerably louder

short answer is yes. long answer is it depends. mud terrains as stated are meant for offroading and not so much on road grip (especially in icy conditions, a lot don't have much siping if any). If you don't regear your power will decrease, mileage will be affected, it will be harder to turn the steering wheel, etc.
5. Going anywhere above the stock tire size 31", do you ever need to get those devices (I forgot what they are called), that adjust your vehicles computer to work with bigger tires? At what size of tire would you recommend getting this? Or is it never needed?
Never heard of someone running what ever that is, usually you just regear. A properly regeared differential for the tire size will cancel out a larger tire. The tire has a larger circumference as you go up in size, so each rotation will move you further--this can be countered by a lower geared differential (higher number, ie 4.88) so the differential spins less but the tire moves a further distance than stock so they counter each other
6. Can you imitate wheel spacers, by getting new rims? What im asking is... Are there certain rims, where it lets the tire move more outwards away from the vehicle? So that would eliminate spending 400$+ on wheel spacers?

Everything will affect mpg in someway, short answer is no. The most drastic difference will be from a steel rim to aluminum or a beadlock because of the weight differences.

CAI are a scam and your stock intake is more of a CAI than any aftermarket since it pulls air from the fender. A "better" CAI than stock is a snorkel. The best way is to just do a tune up and make sure the truck is running good.
9. I know this is a question that could be explained in a 5 page essay or more, but if i want something close to a 3" suspension lift, and a 1" Body lift. What would be recommended to swap out for bigger, or longer parts, such as the track bar? I dont want anything being warn down quickly or bending or braking because of my lift kit.
You won't HAVE to replace anything, I never did and never had issues. You can get an extended track bar or a drop bracket for the track bar (panhard bar) which is up to personal preference. It would also be ideal to extend your rear brake lines, specifically the emergency brake line will get stretched with a 3" lift. Again, I never did and no issues.
10. Does anyone have a good "Picture Diagram" of a 3rd gen 4runner's undercarraige with all the parts named, where it can show you what each part is called? A link, or picture would work perfect!

All depends on preference. Typically a manual will get better mileage compared to older automatics. With our transmissions the 5-speed manual has a lower 1st gear and a higher 5th gear than our 4th gear (overdrive gear), so your max wheel torque with a 5 speed can be higher which is why they are normally faster in older vehicles since they have more gears and can be torquier and shit at whatever rpm they like
16. The more "speeds" you have, is your MPG better such as driving on the highway?
It depends on what the gearing of each gear is, if you have 1 speed and it's an overdrive you'll do the same mpg on the highway in that gear as a 8 speed driving in the same gear

There is no rear diff drop, the differential is connected to the axle. The front suspension is independent so the wheel doesn't control where the diff sits. A diff drop for the front is a spacer that rotates part of the differential down to try and overall move the CV where it plugs into the differential down too to better the CV angle. There are mixed feelings on them, I never ran one with no issues.
