Hopefully they've figured out the G*bi lawsuit issue. If not, this will just be another rack of the past.
This is going to be an expensive 3/4 rack as well. He sells mounts alone, and they're $100 each which means $400 in mounts alone. You can get a 5' Prinsu Tacoma Toprac from CBI for $545. These technically "don't fit a 3rd Gen", but they work extremely well on them.

Are there any aluminum racks that are not full length? Flemster said that they might give some thought too a shortened version of their full-length aluminum one...

This one. It's the rack that actually mounts on the truck bed. So many places are coming out with racks now, and the majority are following what Prinsu did. Using extruded aluminum bars is great, and it gives you unlimited options for mounting items to it. The Prinsu rack WILL be wider than any other rack out there so be aware of that. You can see the overhang on the pictures below as well. This works well for when I'm all loaded up heading out since it allows for plenty of mounting room.

This is all that I have at the moment. I can get others tonight if you want? I actually have the rack pulled off right now so I should be able to get pictures of everything. They mount using the Yakima Anchor Plate A that you have to slide into the track, and it'll take 8 total.
Here's a picture of it loaded down. At the time the rack was carrying a pair of TRED 1100's, two 74L Alu-Boxes, WaterPORT shower, and an awning.

If not much hassle, the addtional photos would be appreciated. If you had do any modifications, like for the rear hatch to open fully, that would be good to know. Again, thank you.
EDIT/ADD: Just measured the roof, from just behind the moon roof glass to the open hatch, and 5' would be great. Maximizing that space very nicely...

Thanks for sharing this option. I'm currently in the market for a better rack to hold my RTT and other stuff. $800+ for other racks is pushing it. How much wider is this one that you're using vs the roof? Also any idea how high it sits off the roof? Like total height?

It sticks out almost 5" on each side from the inside of the rail. Basically, if your looking at your roof you'll see where it rolls downward into the rear mot windows. It hangs out the weather stripping around those windows, so not too far.
The rack itself is 2-3/4" tall. Then add maybe 1/2" for the rails on the roof, and you're looking at 3-1/4" to the top of the rack.

From what you describe, I think the width is desirable.
I find the order page a bit confusing. It sounds like there are two choices for this TOPRAC (short and long bed), yet I don't see where one makes such a selection. Here's the language:
"The short bed rack comes standard with 6 cross bars for cargo. The long bed rack comes standard with 7 cross bars."

I have the 5' on mine. You'll want to double check with them on the mounting feet. The ones that I have a little different than what they have pictured, and the ones that I have are the ones you want.

Usable Platform Dimensions - 53” L x 47” W
Total Height Added To Vehicle - 2.75”
Minimum Clearance Between Vehicle Roof and Bottom of Rack - 1.5”

Correct.
Prinsu supplied mine, but they ended up shorting me by 2 of them. Luckily I had some laying around from the Yakima rack I was removing. So Prinsu should be supplying those as well. They may have changed to something else when CBI bought them out.

Prinsu has been quite responsive over email. Seems that they might have one for us at some point. I'll inquire further.
Their most recent response:
The feet come with it but that is it not the tracks that it mounts to you would need to source those. Also we do not make one for the 3rd gen 4runner yet so it looks like someone might have just make shifted it to work. Also the 1st gen Tacoma bed is not as wide as the newer Tacoma’s so normally we send shorter cross bars for the 1st gen Tacoma’s. Also we do not have the top rack for that on the website yet so you would need to call in to order that.
Let us know if you have any further questions, if you choose to stick with your initial request then it would be up to you to make it fit properly no guarantee from us sorry.
