no its clear and clean at the top when you open the trunk hatch

May be through roof rack bolts? Remove the and apply some silicone?

Probably this, pull down the headliner in the back and you'll most likely find water, other than that maybe the hatch seal but I doubt it.

Also you may have a leak in your rear window pisser line.
