I have a Prinsu rack that I haven’t installed yet, and I read online that since it’s so close to the roof, it’s hard to mount a tent on it. Does anyone have experience with this? Is it a pain?

Yup, it's a pain. There's an easy solution: mount the bars to your tent while the tent is off the rack and leave them attached to the tent. Then when you put the tent on (mine hangs from my garage ceiling so I just drop it straight down) you've just got 8 torx bolts to do up from the outside and you're done. Takes 2 minutes.
For most people the rack is plenty strong enough with the 2 missing bars, but you can also buy individual spares.

You can also buy roof top tent mounts to make it easier. Front Runner sells a few sets that should make it a lot easier. They have a regular, a tall mount and a quick detach one too.

This is how mine is setup for my SSO rack that uses the same style crossbar. My RTT normally rides on a trailer, but if I want it on the 4Runner I just remove the crossbar screws, transfer it, and reinstall the screws. Just measure everything 2 or 3 times before you tighten the crossbars to the tent. And it helps to loosen - NOT remove - the surrounding crossbar screws on the roof rack so you can spread the side rails slightly while you are dropping the RTT on there. The tent rails will sit on the other crossbars while you start your screws.

So it’s not too hard to line everything up when it’s attached to the tent? Did you have to cut down the bolts, so it doesn’t hit the roof?
I think it'll depend on your mounting system for the bolts. Mine are fine. As far as lining everything up goes it's just the first time that requires patience - my RTT mounts slide in tracks, so you do em up loose so the cross bars can move a round, line everything up and bolt them in, mark the position on the tent, undo the bars, tighten 'em up and from then on it's pretty easy, at least for me since the RTT is hanging from the ceiling and it can just be lowered and pushed into position. I wanted to use those but even the small extra height they add would be too much for my garage - which is why I needed the Prinsu rack in the first place. As it is if I drove in quickly I bet the rebound from going over the transition from driveway to the garage might make me scrape the door frame

Don't cut the bolts if they are too long. Take one to your local hardware store and get whatever count of shorter ones you need (2" should be long enough). I believe most of the tent manufacturers use a standard T-slot rail that takes M6 bolts. Available in the metric bins at any hardware store.
