The Pro doesn't come with options available on the Trail. I opted for the Trail Premium for the sunroof and KDSS.
I also don't care for the TRD wheels and plan to an upgrade the suspension in the future so they where not desirable to me.
Resale probably is better on the Pro if you plan to sell.

I will second this. I have a Pro and ended up swapping out the suspension to accommodate my end use/build. Hindsight is always 20/20... I would have gone with the Trail if I had planned better up front. This isn't to say the Pro set up wasn't rad. I did enjoy it for a second. I just outgrew it as I jumped into a longer term plan.

I didn't see anyone give a perfectly clear answer to the original question, but I also skimmed. This is my first time posting to forums, so forgive me if I'm too late. Yes, you can have most dealerships put the TRD Pro suspension on a Trail and keep KDSS. Not the most cost effective, but you can.
You realistically wouldn't need both though. One or the other will be good enough for what you need it for. The matte black will be more difficult to keep clean looking as it is just harder to clean. That didn't stop me from getting a Pro because I didn't want to modify the suspension at all, and I love the look. So for me, it's perfect. But the Trail and the Pro still have the same exact engine, 4wd system with off road features. It's just simply the suspension and tires that are the mechanical differences. You can get tires after you purchase it. I really like the Nittos on it and have had a good experience with them both on and off road. They clear out the sticky clay I've been through.

I say go with the TEP. For the difference in price between TRD Pro and TEP, you can buy a better suspension setup than what's provided on the TRD Pro.

^^ This. Are the TRDP's nice? Sure.. You get a cool color option, some trim on the front, a 1" suspension lift, wheels and no sunroof or KDSS option. For some of us KDSS is a big deal. I don't want flippy floppy while on pavement and I also prefer the hole in the roof that many here for some reason or another hate.
Had the TRDP come with a sunroof I would have been tempted. Had it also come with a KDSS option it would have been my choice hands down.
Both are equally capable vehicles. Since I would want more than 1" of lift but less than 3" tossing a lift in which I had options in choosing a TEP was a win win for me.

I was in the same position.
These were the primary things I wanted.
rear locker
lever activated 4x4
moon roof
flat fold down rear seats
That left me with the trail premium or TRD pro as the solution.

The basic thing here OP is this - the biggest variable in this equation of yours is KDSS. You'll find around here that some love it (me included) and some don't.
Keep in mind that the t4r overall is extremely capable and easy to improve upon with mods. Lots of dudes (and women, too) here with heavily modded SR5s, TEs and TRDs.
