I know this isn't a 4 runner, but it's still a toyota. This project was done on my (new at the time) 2010 Tundra Double Cab. I had this truck for about 2 months before I started cutting it up 
I figured I would share this project with fellow enthusiasts!

The pursuit of sound in a 2010 Double Cab.
Equip: Stock head unit
Zapco I5100.7 amp
front stage: not telling
But it is a 3 way active and sounds bad @$$!!!
Subs: 2 Image Dynamic q12 v2's
So, I went through a handful of ideas and trials as to where I would house my 2 Image Dynamics Q12 v2's and couldn't come up with much. There's just less than 6 inches of real estate under the back seat. My original plan was to weld in new seat mounts and raise the back seat a couple inches. That was a bad idea because then I wouldn't be able to see much out of the rear view mirror. Other ideas were to build a center console but I like what I have now and I like the fact that I can raise the seat for a 6th seat if I need it.
So... Why not put them in the floor? Here's the plan: put the subs in the floor right where the back seat passengers feet will be. I will cut out the floor board and make a new steel box made out of 1/16th steel and rebuild the floor board to allow me to add a couple of sealed sub enclosures. I didn't take too many pics because I wanted to keep progress going. Here's the progress so far:

Real estate under the truck:
I spent more time on the passenger side because the driver side is a lot more free for under carriage space due to the exhaust pipes on the passenger side.
After taking my measurements I figured that the passenger side sub enclosure will be 7.5x14x16.5 and the driver side box will be 9.5x13.5x13.5, and after adding a little MDF inside the steel housing, that will give me .75 cubic feet for both enclosures.
Here's both sides of the floor board cut out:
I made a couple of mock boxes out of cardboard and installed them:

That's about all I got today. Tonight the plans are to cut all the 1/16th sheet metal into the proper sizes, then weld them to make each box.
Hopefully I'll be done with it tomorrow but plans are to make it seem as if the truck is still 100% stock until you hear the stereo. I will fab up some grills with a steel frame and steel mesh so it's strong enough to withstand a bunch of abuse and protect the subs under the carpet.
