No they just changed the design. The older all black racks are plastic with a metal channel inside for the cross bars where as the newer trail racks are essentially the same as the SR5 racks but with black end caps. They are all interchangeable provided you get the needed hardware.

The all black TE racks use different bolts and have a small metal bracket that sits inside the channel on the roof.
Easiest way to get the hardware for anyone looking to swap is to order the brackets online and pick up an FJ rack hardware kit. They are the same bolts and comes with all the washers as well. I got mine on Amazon for less than $20.

Maybe this is why the install of my Artec Venture roof rack has been such a pain. It's designed to work with the factory rails but I think they based it on the 14+ OEM rack designs. I have a 2013 SR5 that I put a 2013 Trail rack on. Something about the channels in the OEM rails must be different like you said.
