Well, It can't be done...sorry about that.

Not that someone with an extra $80,000 cash couldn't do it, but you are beginning this project with something that is patently false. There are barely any 4wd v8 4runners for sale at any price that are 06-08. Even a wrecked one will cost you as much as a working truck because the parts value is so high. I challenge you to find a wrecked 06-08 v8 4runner that also isn't rusted for sale for $5000 anywhere in the world. The salvage yards will outbid you every time, leaving you with a wrecked truck that costs as much as a non-wrecked truck and now you will have to spend a ridiculous amount of labor to remove the ENTIRE wiring harness and all sensors from BOTH trucks and put the ENTIRE wiring harness from a V8 vvti 4runner into a v6 4runner. Next, you will have to change the entire drivetrain because the engine simply won't fit on your existing transmission and you will have to remove literally every part of both engine bays. All electronics, intake parts, sensor locations and 4wd part locations are different and different part numbers.

I think this is a horrible idea all the way around.

Thanks for the input. I didn't realize they sold for that amount but say I was able to buy it for that amount. The labor to me wouldn't matter for a few reasons. Cars have always been my passion and I have always finished a project I have started. Yes it may be a big headache with all the work but to me that would be part of the fun of figuring all of it out. I have a lot of research to do but I hope to be able to do this. I have a schematic for both vehicles that I plan to go through over the next several months. I appreciate your help on this.

Very ambitious project. I would go with finding a good southern V8. There was a 1 owner Sport under 120K on Craigslist in Oklahoma City two weeks ago.
To answer your questions, I bought #3 totaled from an insurance auction with 109K on it for $3500. Less than 2,000 miles since the PO had the timing belt and water pump changed. Used parts from #1 to repair her. Bought #4 with 58K on it totaled from another auction. Including transportation from Colorado $5000. But it is supercharged! Used the rest of the parts from #1 to fix her. I had to buy a bumper and headlights, radiator, evaporator.
To pull the engine a trans complete I built an balancer and had to make some brackets to fit the intake.
Like it's been stated, beside the ECM and engine wiring harness you will most probably need all the lines, a/c, power steering, transmission cooling, because all those will be smashed. The high-side A/C line is a factory only part about $200. Most totaled cars are hit in the front. As mentioned the instrument panel is different because of the shift lights and tach redline. The shifter will need change too. Rear end, drive shafts, exhaust, fuel pump......

I agree but with an exception, that being the shifter, all 2006s which is the year he's has and planning on finding as a donor have the sealed 5 speed transmission, so I don't think the shifters would be different.

This is exactly what I was looking for. Thank you for all the info! The manual I found with all the diagrams I'll be going through because my hope would be that I would only need to change the engine harness and the harness under the dash just to be safe. If I could refrain from replacing every other piece of wiring towards the rear that would make things a whole lot quicker. And thanks for letting me know about those parts because they would definitely be something to factor in to the total cost.

Yeah I was wondering this as well. Like you are saying I know they share the same 5 speed trans but I'm going to need to look to see if they share the same bell housing, torque converter, etc because if I could refrain from pulling that it would make things a whole lot easier.

It's very rare for an automatic transmission to have a separate bell housing, the bell housing is almost always an intergrated part of the entire transmission housing, so I don't think there's a difference in the transmission, at least in the bolt pattern attaching it to the engine, shift points maybe different but I think that would be controlled electrically.
