Update: I was finally able to talk to him. He said that he parked it on the street , instead of in his driveway, on a Friday night. Saturday morning, it was gone. He called the police, and filed the report. A week or so later, there was still no sign of it, so his insurance covered it. He now has a 2011 T4R Limited. He said that the SR5 still has not been found.
I am still bugged by the how... The repo is a no-go, and we live in a quiet neighborhood, so the tow away suggestion seems like it would have been noticed by someone. I'm starting to believe the key cloning - drive away is turning out to be the most plausable.

I know a few tow truck guys who do repo here, locally.
Often, they have to pick a car from really bad places, so they have mastered their towing... they can pull up, grab your car and leave with it in under 5 minutes. (it was demonstrated during one of the last carshows here, as a "trick").
Seeing that he has a new limited, obviously, it is not a repo, but it could be towed away easily.
oh, and the fact that it wasn't found doesn't surprise me. Odds are, the car got stripped the same night (assuming it was stolen, of coursE)
