alarm system trouble

We have a 98 4 runner limited and recently, it was submerged pretty good in water, now the alarm system is acting totally shot. How can I bypass the factory alarm?

Specifically, what do you mean by "totally shot?" How deep is "pretty good?"

Factory anti-theft system runs completely through the Body ECU. Not a cheap fix. A port/dealer installed system can be unplugged, but that is usually under the knee bolster plate near the steering column. So you really needed to drown that thing to get it wet.
 
It was wet to the top of the firewall, and just over the back bumper. Not sure if it's dealer add on or not. How do I tell? The only thing I've been able to find is a shock sensor just up from the brake pedal. Wont crank by key and the horn wont shut off.

Follow that wire straight back and eventually you will find the brain. Once you find the brain, follow those wires coming out of it and try to find relays that are connected to it. Hopefully one of those will be the starter cut off relay and you can bypass that bu connecting the starter wire together again.

This is all assuming that when you say it won't crank, you mean it will not turn the starter at all. If it's cranking but not firing up, then you might have bigger issues...good luck!
 
Found the brain, thank you, tomorrows project will be un-doing the dealer add-on. and disassemble the now frozen ignition switch. Got an used ecm on the way and ignitor.
