I used to get that when I first got my runner, I followed the threads on greasing the zirks and it took a little while to go away completely but I haven't had that for a long time now.
Admittedly the first few times I felt it I was worried, but follow the DIY threads and that should take care of it.

The zerks are the common driver in this case. Once you lube them move it in and out of 4 WD H and L if applicable.
Whats up man! Thats funny, I just searched the forum and asked about this yesterday! I took a road trip over the weekend and noticed the same thing you are experiencing with my (new to me) 08'. This is the thread I found about the noise/feeling:

Pump lots of grease in the rear driveshaft slipjoint. My '09 had this problem from brand new off the dealer's lot. I did it and it worked.

The 4Runner was up on stands tonight getting an exhaust so it was a good oppertunity to fill that rear driveshaft slip joint. I've been noticing some slight "bumping" after hard stops again but not nearly as bad as I did when I first had the truck. Despite pumping that thing full of grease less than a year ago, the joint STILL took quite a number of grease pumps. It's like the grease disappeares into a driveshaft slip joint parallel universe. Creepy.

Thanks -- read it a few times already. You musta had a BAD one. Mine's not too bad. I was just surprised at how much grease it takes. And there's no forensic evidence splatter ANYWHERE. It's like the grease just evaporates.

I did the 2nd option four years ago and no clunk ever since.

Yeah, I’ve heard about greasing the driveshaft zerks. The only issue with the 2wd is that there are no zerks. At least none that are visible.
Looks like I’ll have to live with it

Fixed my driveline clunk!
UPDATE 8 Oct 19, the clunk has been back for quite a while and I continue having to grease the driveshaft every couple months. I will try the newer version of the driveshaft and provide another update when done. In the meantime, the new shocks have still been great and continue to provide an OEM type ride.

I was experiencing the typical clunk when coming to a stop and also when starting to go again. Been greasing the driveshaft every few months which would always fix it temporarily. Finally replaced my shocks and driving for about 3 weeks now and the clunk has gone away. I do still have a very slight thud but only when it down shifts which I think is strictly attributed to my transmission needing to be serviced since the timing of the thud is exactly at shift points and not during driveshaft movement any more. It doesn't feel like the driveshaft is the culprit at all any more. My front end had the typical sag that these experience over time so I went with KYB shocks in the rear 344410 and KYB complete assemblies in the front SR4130 and SR4131 (two different shocks for the front, maybe due to spring rates, not sure). All the shocks fit perfectly. Clunk did not go away when I replaced the rear shocks. The front is what eliminated the clunk because it leveled out the truck back to its stock height which tells me it's not a driveshaft issue it's a ride height/leveling issue. It's probably why so many people also eliminate the clunk after installing a lift, but I can't be for sure because mine doesn't have a lift... or a clunk any more ������
