Working with a friend, I would measure the voltage running back to the marker lights when the brake lights are off and on and also on for extended time. You are looking for a voltage differential at the marker light. I would also double check my ground connections to make sure you're not shorting to ground.
The Halos, which are controlled by a chip, may have an overload/short prevention shut-off feature that when too much voltage goes to them for a period of time they turn off to keep from frying the diodes.
Also, what year is your 4Runner? Does it require CANBUS bulbs?

Thanks dude, I'll dig into it this week. For now, it doesn't bother me TOO much, but i just want these things to work.
EDIT: 99 SR5, I didn't think any of the 4runners (all gens) use canbus.
