Rear hatch/fuse box electrical problem

So I'm having an electrical problem with my 99 4runner. When the car is on there is always a clicking coming from the interior fuse box on the drivers side. When the rear hatch dome light is on the door ajar mode it switches on/off when the fuse box clicking is going. Also my rear hatch window and wipers barely work. They occasionally move a couple inches when i try to use them but then get stuck and are a pain to get back to their normal position. I checked and all my fuses are good and the correct values. When I remove the MPX-B fuse which is supposed to control most of this rear hatch electronics, the clicking stops... any help please? When I bought the car somebody had installed a new radio and I assume the messed something up while installing it. Really don't want to have to pay for someone to try to diagnose the problem.

The wires that run from the body to the hatch can crack after all the bending over the years. Check under the boot/wire loom in the hatch and inspect your wires.
 
I found a single wire under there that had the insulation broken. I put some electrical tape around it and the problem is still there.
