Relays?

Need help with something. Gave a guy a jump a couple of weeks ago. Couple of days ago I noticed my moonroof wasn't closing properly (flush with the roof). I disconnected the battery and waited approx. 5 minutes before reconnecting it. After the restart, the moonroof closed okay. My rear window won't go down with the key in the rear lock assy. My driver side window opens and closes with the auto function, now it doesn't.
Any help would be great.

I have a 2005 SR5. Last year I had a remote starter installed and all was well. Thanks.

in the engine fuse box, u can pull out a jumper fuse called spare, its white in color, this will reset everything, so if u have a stereo that needs to readjust, write the settings down. after u pull the spare fuse out, open the door and discharge any electricity, wait 5 mins and put the jumper back in, then with the key to on, open all the windows and hold it for 5 secs, then clocse and hold for 5, same for the tailgate, push and hold after the window is completely down, then the same for up. on moonroof open and hold for f and close and hold for 5, this should reinitialze all the windows for proper operation.
