Workin on the same problem.
Asked the same question, Tranny or Ignition?
Idles fine, starts e-z, but has some resistance in heavy acceleration and then the 55 shudder
Had a code, #5 cyl not firing. Rplaced the injector, changed the plugs - Bosch +2 (only dual electrodes I could find in town) But not the wires. Codes gone, doesnt buck as hard but still have the shuddering at 55ish speeds.
Ordering wires and then will try coil packs, But I also suspected the TPS, Its similar to a longago problem in an 86
TPS may come before the coil packs... One at a time I have to remind myself so I can pin point the issue

Hehehe the good old original spark plug issue 
I spent a good $2k less than KBB for my truck because the dealership was too dense to realize the "misfires" were actually just spark plugs not working. In fact, they didn't even tell us, nor were they planning to tell us about the issue. We realized it upon test drive.
I ended up getting the good end of the deal... spent less than $100 on new plugs, wires, and dist cap, and voila! Sputtering, stuttering on acceleration all gone
It's always nice when it's something simple.

Can you go somewhere and pull codes just in case there's something there? Otherwise I'd say the throttle position sensor.
Dealer and 2 other garages say no codes coming up or in memory. Dearler also tested TPS and said it was OK ?
Don't think it is the drive shaft because as long as I keep it under 3000 rpm, I can get it up to 140kph ?
All fixed , it was the crank sensor, new exhaust,new O2 sensor new plugs, new wires, dealer diagnosics 4 hours, changed MAF sensor, tried different computer, all one at a time with no avail. A small trouble shooting shop took it for a drive and said it was the crank sensor, I did not want to buy one so I got a used one to try and bingo, a 2 minute drive and he knew this, I wish that I went there first.

About two weeks ago my 4Runner started acting funny. At about 50-55 mph, while maintaining speed, not accelerating, my truck would shudder, it was concerning but if I accelerated it would go away. Anyways this got worse and more frequent at different speeds even, including weird hesitation from 0 mph. It made me think the transmission was not wanting down shift as if something was wrong with the torque converter. I also let a close friend of mine to drive it and tell me what he thinks. He also thought it was the transmission.
Because of my work needs and scheduling, I needed to replace the transmission asap. So I bought a transmission and replaced it. Mine came out smooth and the new one went in smooth. After I got it all put together and filled and double checked, I took if for a drive. It took no time for me to see that the symptoms are still there, haha still there with no change. Exactly the same issue, so I figured since there were not codes being thrown Id start at square one, haha I replaced the spark plugs. AND that was it...that was it...F-ing spark-plugs.

Oh man, that is a sad story. I also originally thought I needed a new tranny. The transmission shop checked it over and said "sorry, we can't find anything wrong", so I started checking other things. I'm thankful for an honest transmission shop...
Well, it's fixed, and now you have a perfectly good tranny to sell to the next guy who hasn't changed his plugs in 120K....
