A limited, eh? Keyless entry? Perhaps the keyfob is in her purse and the buttons are getting pressed?
Key is in the console. It does it about every 2 minutes.
I thought maybe the transponder needed a battery change, so I had her change the battery. Still happening.. I've never heard of anything like this on the forum.
Short beep,
Door light flashes
Long beep
Hazard lights flash
Doors unlock
Sometimes there's just a long beep..
Very strange, I can't find anything in the owners manual.

Hi stgo2019,
Sounds like her 4runner needs a Main Body ECU Compu Netwk Master RESET! Occasionally we all can need that done. But here lately I've seen a unusually high volume of New 4Runners that need it done; either the navi/headunit or security system... even the hvac temp controls are demonstrative of unusual behaviors! Most all of our systems e.g. power windows, power locks, alarm system, lighting and audio systems are software driven.
Just like a windows O.S. will occasionally need it's temporary files deleted and it's registry defragged, the ecu also stores temporary files; which help to assist it in providing OBD and history logs...etc but will eventually, also need files replaced or repaired! I truly believe that there's nothing seriously wrong with her truck except the need for a little soft/firmware maintenance. You can usually eradicate the problems yourself by disconnecting the (NEG) battery terminal and leaving it that way for a minimum of four hours; which gives the circuits a chance to drain. Once this happens, the compu network will default to the factory settings, and so the truck will go back to it's normal operation!
I'll usually disconnect mine (if I have to) once I'm in for the night, then when I go out the next morning I'll reconnect the battery and everything is just fine.
NOTE: When you or she first start the engine, it will start-up, but then shutdown again... this is perfectly normal directly after a master reset so don't freak-out lol! The very next startup will be normal and the former trouble should be a thing of the past! Give it a shot and please come back and give us a heads-up; many others will benefit from your problem and resolution!

I asked her to make sure all the doors/hatch/hood were closed all the way. I'd hate for it to be something easy like a loose gas cap causing a CEL...
I'll have her call the shop I take it to to get it worked out. I'm terribly concerned that it's a huge problem. It runs and drives just fine, the beeping is annoying though.

I'm guessing there is a failing door switch, probably the drivers door. The other possibility would be a failing transmission shifter sensor (PRNDL switch) although, I would also expect to see a check engine light along with that.
I think it's resolved!
Turns out my 6 year old tried to open the hatch without telling my wife. I had her make sure all the doors/hood were closed all the way and it hasn't happened again.
A simple"door ajar" light would make a lot more sense....
