One drawback that I'm noticing in using the rear speaker wires for the High-Low converter, is that the front speakers seem to dominate, unless I have the amp gains all the way up for the Sub, and the surround sound on.

As far as just the sub not working this makes perfect sense. There is a 4 wire clip that runs from the amp into the JBL built in sub. I'm sure that he just uncliped this and spliced onto those wires that are supposed to drive the JBL sub. This is the same thing that I did, accept I just used in-line couplers. I kept the JBL working and used the speaker level inputs to run into my alpine amp. I'm confused about you having to turn the gain all the way up though. I have to have mine turned all the way down so it is not completely over powering. I just have an apline 320 (I think). It's 80 RMS. But I do agree that the front speakers overpower the whole system. I read a thread where Thai explained very well why this is so. (sound staging I guess). I'm wondering what would happen if I would put in some aftermarket components in the front doors, without adding another amp, and just using the built in amp from the rear of the vehicle. It might even things out more. I was told that aftermarket speakers would be quieter than the factory onces, due to them being 4Ohm. Any thoughts?
I'm powering 1 10" JL Audio sub, with a Hifonics amp, bridged at 400 watts. When I have the Surround sound off, the bass is considerably and noticeably less. There's less of a thump. Overall, it's a huge improvement over the stock's sub, so I'm satisfied. It's only temporary, until I can afford the $1300 custom subwoofer enclosure the car audio shop wants.
If you mute the center speaker, it's a lot less loud. I was thinking of swapping the factory speakers too, but I'm just going to wait and do things the right way -- by adding kickpanels or a waveguide, so the music will be more centered with proper staging. Here's a picture of where I'm going to have the custom enclosure built. It's going to be a fiberglass a-periodic enlosure from one of the most reputable car audio shops in the US. Hey, that's the picture I took of my 4runner's stock sub & amp for CarDomain. I guess people found it useful. Notice the amateur scratches as I removed the panel. I also have a sub & amp installed using the high-level from the stock sub. It's good enough for now until I save up for a more complete install.

hrmm if your going to install a NICE system that pounds, you might want to get a better deck to control everything and manage the power output and such, or else you risk blowing out yuour equipment and/or loosing a lot of performance. Just drop like 100 bucks on a simple deck or go all out with a nice one, your call. I'm runnin one 12" W7 with a 1000/1 amp, and there is no way the stock deck would suit this setup so I got an alpine c831 or something (forget the exact #'s lol). anyways yeah do waht u want but i suggest getting a new deck and power supply.

The panel is on there pretty good, which I found out the hard way. There is a thread here somewhere that shows in detail how to remove the entire panel - can't remember who, but it's a better way to go.
