System noise after installing amp and new speakers- 2013 TE

So I recently had a new 5 channel JL Audio amp installed. Also installed were JL Audio speakers up front (tweeters in dash/midrange in doors), JL Audio in the back doors, and a JL Audio sub in back. Left the rear door speakers stock (for now). Kept the stock head unit. It sounds amazing! But I have an issue that we haven't figured out yet. Once first installed, I had a good amount of static noise, truck on or off. We turned back the line levels a bit and now it's pretty quiet with the truck off. But now there is a slightly different sounding noise that occurs when the truck is on. I can hear it at low volumes. Once the truck is turned off, it continues for about 2 seconds, then stops. We tried a couple of filters that had no effect. I keep telling them that it seems to follow the fuel pump (or whatever that is) that runs for about a second or two after you turn the truck off.
Has anyone else had this issue, and if so, were you able to fix it? The noise is driving me insane. I put a similar system in my FJC and had noise, but a filter fixed it. Any help is most appreciated!

I put a very similar system in my 10 LE. Only things I can think of are input level and grounds. Both my amps are grounded at seat bolt with a clean connection, and if the car is introducing noise it's often from a weak ground. The part about having 'static' is a bit strange, though if the levels were very mismatched I can see that.

Mine is pretty basic from what I've done in the past (WAY past) but happy to say no noise is getting in with only minimal car to do it right, I'm sure yours is a simple issue.

Where are your inputs from? What level are they?

I think the levels were off the first time. That's when I got hiss whether the motor was on or off. We got those adjusted and now it's quiet with the motor off. This new noise sounds different and only happens with the motor on. When you turn the motor off, it lasts until the fuel pump or whatever it is under the hood that runs for 1-2 seconds shuts off. Once that shuts off, it's quiet again. We'll check the grounds again and see. I've read that the OEM harness ground can bring in noise due to small gauge wire and length. Need to find out if they grounded the source unit to the chassis or not.

Ended up being the stereo system fuse block was mounted too close to the 4runners fuse block. Moved it 6" away and the noise is gone! Very happy with the system now. JL Audio components up front, JL Audio coaxials in the rear doors and lift gate. 8" sub in back. JL Audio 5 channel amp to power it all. Sounds incredible!

What rig do you have? I'm on the verge of buying a TEP and am worried about the stock audio being a little lame. Was thinking about the JL's as an option.

Is your sub in a box or in the wall panel?

Thanks! I have the 2013 Trail with the Entune/Nav system. The sound lacked power and detail, but not anymore! I like the stock head unit enough to keep it for now, but just couldn't take the weak speakers anymore. My sub is a 8" in a box, but is not a deep one. My music just needs some punch, so a shallow 8" is plenty. I'll try to get some pics later. The biggest expense was the 700 watt, 5 channel amp. It was worth it though!

Run a ground from the headunit and ground it at the same point as your amp. Best/easiest situation.
