Brought home an 06 SE for my wife last night. It's Galactic Grey Mica with the two tone charcoal cloth interior. Traded in her 95 SR5. It's definately a different machine. 
The ride is very smooth with the XREAS suspension. Electric driver & passenger seats are a big plus and the headlight modules are covered in lexan - no more aftermarket plastic covers... and the tubular roof rack and side bars look good.
The dealer didn't know anything about the new standard mini jack for aux audio. They just knew it had "MP3 playback capability" When I asked them where the jack was located not one of them knew it existed. It's standard on all three trim models this year. Found it in the console next to the 115V socket.
Another oddity, the dealer knows nothing about adding XM sat to the type II radio (it has an AM/SAT button) even though the owners manual says to contact the dealer to have the receiver and antenna added in multiple places. I'm thinking of going with an aftermarket portable to go between the house and the rig so no big deal.

One caution re tubular steps
I just wanted to post my experiences in regard to tubular step bars, since I see the '06 sport model now has them.
I previously had an '02 Tundra, and added aftermarket step tubes (Manik), and the things were simply a MAGNET for crud in the winter. The snow and ice kicked up from the front wheels would get lodged between the tubes and the frame/body, and there it would stay until the next thaw.
My '05 sport 4Runner on the other hand has running boards, which work MUCH better in the winter (here in Minnesota). Sure, the crud still collects, but much less, and only on the bottom of the running boards, as opposed to all over the step tubes.
Lesson learned: the tubes look cool, but if you live in a cold climate with snow, running boards simply work better.
