well if you have a 3rd gen, I believe it is under the passenger seat! there is a fan there with a vent, that takes the air from the cabin to recirculate it.

The fan under the passenger seat is for the rear heat only. The blower motor is on the passenger side, behind the glove compartment in the servo box. Do the smell test in the various climate modes (heat on with recirc off/on, A/C on with recirc on/off) Recirc just allows air in from the outside through the front cowl (the grilled opening at the base of the windshield) Closing of recirculation just takes the air inside and continually heats or cools (whatever mode your running).
I find that smells come more from upholstery and carpeting then the climate system, but some guys have said they've found some odd things in the servo housing (where the blower motor is) that can cause some funky smells. Also make sure your condensate is draining properly when the A/C is running. Finally there are some products you can spray into your duct work to get rid of musty smells. The best way however is to get to the evaporator and heater core and clean them directly. Good luck.

Recirculated closes the damper in the air box and uses cabin air only.
Rear heater fan under the from passenger seat is always recirculated only.
Fresh air is indeed from under the plenum at the base of the windshield.
In the past, Ive sprinkled a whole box of baking soda all over DRY carpet as it absorbs odors. Leave for a few minutes and vacuum.
You can spray Fabreeze or something like that as well.
Also, an interior steam clean is never a bad thing.
