How old is your primary battery? Did you short it during installation? sounds like you are not getting enough cold cranking amps to start the truck, but there is enough juice left in it to run the basic 12 volt system.
Can you jump start the car, let it run for a bit and then see if it will start (or try to start) off the battery? You can also take your battery to an Autozone (or similar) and have it tested/charged there (usually free).

Both batteries are brand new yellow tops. I also tried removing the connections and jump starting it. It must be the starter or a fuse / relay for the starter ( which I have yet to find)
I need to make sure I am connecting everything right here. Does anybody know where I can get a diagram or pic of the battery wires and how they connect?
If you shorted them, you may have drained them at the very least. I would get them tested regardless.
So did it start? or try to start? If the starter won't even try to start when you have jumpers on, you are searching for a relay/fuse somewhere.

I called the dealer and they are towing it into fix it. It is either a blown starter or relay/fuse.

I'd still start poking around with voltmeter. A stater is very simple, there a signal wire to the solenoid, there's a large power wire to the starter, and starter is grounded through it's own case.
Start with checking power on the big main wire. You should have battery voltage, if you don't you probably popped a fuse. If you do have power there check for power on the case of the starter while cranking it, if you battery voltage to the case of the starter you don't have a good ground and that's keeping it from starting. When someone tries to start it you should get voltage to the solenoid, if you don't your options are starter relay, ignition switch, or bad wiring (not likely).
Realistically if it's been put back to stock and it's not starting still, given the age of the vehicle it's probably a fuse you popped somewhere in the process.

I pick up the truck today. It is still set up in the factory config. They also put in a brand new 84 month battery. Since I had already bought two Optima Yellow Tops, I guess that will be listed for sale

Even after they discovered it was actually my fault, they covered it.
Is this on your 2014? How did you cause the damage? Did you connect the batteries incorrectly and fry the starter?
