Any advice for protecting runner? Worried about it getting broken into

Not a damn thing you can do really. Mine has been broken into TWICE! After the first time I had a Viper installed, the ONE time my girlfriend used the truck and didn't arm the Viper (but did arm the OEM alarm), boom...broken window and my stuff gone through.
My advice is upgraded security system + pay up to park in a secure (key access), CCTV monitored garage.

Not a dang thing you can do. It takes a few seconds to smash your window in and grab something, all the noise of the alarm does not mean a thing to someone doing a smash and grab.
Best thing to do is to keep everything out of sight, never leave anything in view. For items you need to leave in the car, but do not want them stolen in case of a break in, bolt up a lock box somewhere.
Now for items that take longer to get, like a stereo, an alarm is good as it draws too much attention for the amount of time. But in my opinion, alarms have almost become their own enemy, I live in the middle of the city and I do not even give a glance at an alarm going off, because they go off all the time for no reason. Parking garage attendants do not even bother looking.

Don't leave anything valuable in view. Anything as simple as an EZ-pass (or other electronic toll device) in the window draws attention. Clean off the suction cup marks on the windshield if you have a radar or portable nav. If they think something valuable is in your truck, they will do what it takes to get it.

What about factory nav? Can that get stolen easy

I wouldn't be concerned about the factory NAV. The NAV is OEM and UNIQUE. Its difficult (albeit nothing is impossible) to make the thing work in other vehicles and most thiefs aren't giong to waste time with factory anything.
That's the reason I got the factory NAV, figured it would be less enticing.
