The other day when I went to start the 4Runner I cranked it but not quite long enough for it to start so then I cranked it again and it started like normal but made a knocking sound for a couple seconds. It hasn't done it again since, everything is normal, I'm just curious as to what caused that, I would think it has to have something to do with me not quite starting it when I first cranked it. Anyone know what caused that?
Any idea?

Check the oil level. When was the last time it was replaced?

Sounds like you may have interrupted the starting process somehow (maybe removed your foot off of the brake pedal too soon... ), but when you attempted to restart it the second time, it had received an overly rich mixture of fuel/air ratio so it sputtered! I wouldn't worry about, it happens!

I'm not really worried about it since it has done it once or twice before, I just didn't really think about it that much until this time. It wasn't that it sputtered the second time, it started up and ran just fine other than the knocking sound that was there for maybe a couple seconds at most. I guess I'm just curious as to what it was.

I've had this exact thing happen before. If you turn the key but don't hold it quite long enough to start the engine completely, it stalls. Upon turning the key again, the engine will make a knocking noise when it starts up.
The knocking noise probably isn't good, so I try to avoid doing this.
The 4th gens have a feature where holding the key turned over is not neccessary. You just turn the key and let go. With my 5th gen,I have to make sure I hold the key until it starts all the way up. I had a 2015 SR5 and now a 2016 SR5 and they're both the same.
Bottom line- there's nothing wrong with your truck.

It's the fuel injectors loading up a little gas in the cylinders but you don't leave the key on long enough to start and burn it so you get a rich condition.
Most fuel injected vehicles if not all will react the same way.
It's not really going to hurt anything but I would avoid doing it.
The odd way they react is their way of saying "Please don't do that. I don't like it" ;-)

on cold start injectors open for a longer time. so if it does not start and you cycle the key off then on and crank again yes the amount of fuel in the cylinder
when I start my vehicles I place key to run wait 2-3 sec then crank. that gives the engine time to accept the fuel and hopefully a faster start / less cranking .
injector cleaner is good to use as they get up on the miles....
