If nothing, what does Toyota say, (not the dealer since I am sure they are still clueless with the finer elements of the features)?

Both say it's a safety feature. I'm curious if a bypass is possible.

Would you mind telling us the good and bad of the factory remote start??
I'm thinking about doing it but think that for 500$...i could get a remote start as good, for less.

I dont know if you can shut this off or not. Mine shuts off when you try to unlock the doors. Pretty annoying because you have to restart the car after getting in instead of just sticking the key in and turning to the on position. I live in CO and could not live without remote start, just too cold sometimes. Its not the best remote start i have seen, but its nice that its works with the factory key.
I used to have an Acura RDX with the Acura remote start and it performed exactly the same way. I also had issues as the range was limited to about 100'. The dealer mentioned to me that due to safety issues, the engine would always turn off when the door was opened.

You should check on this before you decide to go this route. The 4Runner is keyless and that will bring up the install fee of an autostart. I realize the dealer isn't the place to go for these things, but just to note our dealer wants $1,100 for an after delivery install of an autostart. Their normal fee is $599, but for keyless they charge $500 extra

Factory Remote Start
I had the factory remote start installed on my new 2010 4Runner SR5. The only Pro for getting this is that it integrates with your current key (you have to press lock twice and then hold for 3 seconds for it to start) and you don't have another fob added to your keychain.
Cons: The range is only as good as your keyless entry (80 ft). It does not tell you whether or not the 4Runner has started like some aftermarket products. As stated above the truck turns off when it is unlocked.
The only reason I had it installed was that they added it at no extra cost. I believe that it is limited to only 80 ft is because of laws in certain states dictate that you have to have line of sight in order to use remote starters, I could be wrong however.

I rented a Chevy Malibu Maxx on Hawaii and it had a remote starter. I was pretty impressed that the feature was available on such a low end car. Hopefully Toyota will offer it on all their cars and that it will work the way the GM remote starter does. I wasn't even aware remote start is an option on the 5th gen 4Runners until this thread.

i love my aftermarket clifford remote start on my nissan, it has great range (about 2-3 city blocks) and it alerts me if the alarm is triggered. and if i want to jump out of the car and grab a coffee without shutting off the engine, i press the aux button 3 times and take out the key and leave the engine on and the vehicle armed. the only disadvantages of it is that it needs a spare key to be in the car at all times.
but think about it, if you had to restart the car everytime you remotely started it because you opened the door, you are taking one more start out of the life of that starter. it might be more beneficial in the long run to get an aftermarket starter even if the key fob IS nicely integrated into the key. i was also thinking about purchasing the factory remote start for my new sr5, but the open door kill switch and short range may just be the deciding factor to go with the aftermarket.
