Short basic answer is you cant.

Many have inquired at their dealerships (like me) and every service dept has said the same; that it cannot be modified or altered, they cant alter it at all.

I have just recently installed a remote start on my SR5. you just need to get an additional piece that will pull the code off your key.
 
the SR5 with a key could always remote start and not shut the car off. What were talking about here is the limited with the FOB which cannot. Which is somewhat of a pain in A##

Remote start SR5 with a key cannot stay running once the doors are unlocked. Really annoying.
 
i'll have to take a video of it running just fine.. with an aftermarket, decent, remote starter.

Mark, there is a special override piece that is sold by Viper (i'm sure other companies have it too).
You could not capture the rolling code as teh encryption level of the key is too high for that, however, by losing a spare key, and programming the additional piece properly, I had no problem getting things to work, run, and shut off when brake pedal is depressed.

Key is hidden in an enclosed compartment, that one will barely find, unless he knows where to look for, and has around 20 minutes to tear the interior apart.. (Piezo alarms sound if set off.. and those *****es hurt.. learned personally..)
 
I'm pretty sure the OP is talking about the Toyota remote starter as it's the only one with this issue. There are many aftermarket units that will do it without the restart but as of right now there is no way to bypass that feature on the stock unit.
