I have the T4R SRS in "Salsa Red Pearl". The roof rack & crossbars were factory installed. I install a Yakima ski pod to the rack, pushed the crossbars up forward as much as possible, pushed the Yakima clamps back as much as possible... The spoiler(?) of the hatch scrapes against the back of the pod and I can not open my hatch fully. Any ideas?

Are you talking about a box? If so that is a pretty common problem.
I would suggest trying it before you bought it or at least measuring, but that is obviously too late. Don't just jump to conclusions blaming Toyota or Yakima because you can't use a tape measure.
Can you still return the Toyota cross bars? If so see if the Yakima towers and crossbars give you the height you need to clear the spoiler. Yak crossbars are also much stronger, so that's an added benefit.

If your Yakima cargo box is anything like my SportRack (Thule's lower priced brand) then you should be able to drill new holes in the bottom of it where the mounting brackets line up with the cross bars.
I have about 4 holes to chose different positions, and the last holes line up perfectly to give just enough room to open the hatch. If it didn't line up I could have easily drilled out another hole for each bracket to move it forward even more.
Does yours mount this way, or does it mount to only one fixed point which slides back and forth? If it is the sliding kind then try to modify it and buy a different form of mounting brackets (similar to how my setup is) and just drill holes for it to be exactly where you want it.
