I also have a question, does anyone know why there is a transmission relay on 5 speeds? It sits in the passenger kick panel and the wires to it on the harness look like they're all just ground wires. It has no wires coming from the relay itself. Seems like a transmission relay controls solenoids on an auto so I don't understand why its there lol. Anyway thanks.

Got my timing belt water pump kit, installed new cam seals. Took the lower intake manifold plenum off to change out the burnt knock sensor wiring and discovered lot of water and rust on the block and water inside the intake runners of the cylinders.

So now changing route and going to swap the motor from the donor and tear this one open see what's inside and do a mild rebuild.

Oh man, I realize now I should've paid more attention in auto tech when we were going over wiring lol
I'm gonna have to buy factory device manuals to get the wiring diagrams for the car, I wasn't able to find any online for a 5 speed '99

The other option I have is putting the original harness back in and splicing the burnt off section to it from the donor... I want to have the power climate control from the limited though so I'll have to do that also. Decisions decisions

So my dad and I decided to change directions with the 4Runner and we're just going to swap the auto transmission and everything from the donor since it's all complete and that way I won't have to deal with the wiring issues.

Never mind, I'll keep building the manual I might just swap the motor over from the donor. Still gotta buy a dash harness and maybe motor harness from a 5 speed.

Anyway popped the heads off to investigate the water issue and theres a lot of it lol. Also drained the oil just to see what was up and there's coffee there too.
The factory cross hatching is still very visible basically no wear at all on the cylinder walls, bummer.

You could soak the rust in diesel. That will break it down. I've used that trickster pulling pliers out of a field on the farm. Also worked for a guy who bought a mercury wagon that had a bad motor and to get it to crank over he soaked the cylinders in diesel for several days. Turns out a little TLC and she was good to go!

You sure about that? Because the white one came from eugene OR and the green from north Seattle lol. But it's possible.

Removed the burnt hydraulic, fuel, and coolant lines and installed fresh ones along with the firewall sound barrier.

Diff, steering rack, and knuckle assemblies are out. Swapping everything over. So much rust underneath. Had to cut sway bar end links and lower control arm cam bolts because they were rusted frozen.
Got my clutch today, resurfaced flywheel yesterday. Hopefully engine will be going in on Thursday.

It's been a while since I posted but the car is running with auto ecu and wiring. Had to hook up the neutral safety switch to show it in park to get it started.
Brakes and clutch bled and alignment done today. Need to tighten up the last few bits, install the e locker wiring and get front end painted and she'll be complete.
I took a spin around the block and loved it. Haven't had a 5 speed 3.4 yet and it's awesome!

Congrats on getting her running. That looks like it was a massive undertaking, just to get the engine bay cleaned up. I too would've stuck w/ the 5spd & just swapped out the motors. I probably would've found me a good 5spd harness from a reputable salvage yard & sold the auto harness, just to make things easier on me... b/c wiring ain't my strong suit.

Thanks [MENTION=101035]wslytoy[/MENTION] it was a learning experience for sure. Harnesses aren't cheap that's why I decided to stick with the auto since I had everything from my donor and I wanted to see if it'll work and everything swaps over on the transmission harness to a 5 speed you just have several extra connectors dangling around.
The only thing that I have to figure out is the ecu threw a code for shift solenoid not being connected I don't know if that'll prevent me from passing emissions but I'll get to it once it's all buttoned up.
Working on the front end today, need a few pigtails side a couple for sliced off in the crash from my donor car and have to make a couple repairs on the grille.

E-Locker harness all hooked up finally, had to lower the gas tank last night with a couple jacks, took a bit of effort lol
today discovered the passenger side axle is bent slightly so gotta look for a replacement for that now.
Swapped the rusty exhaust over for the fresh one from donor since that one was leaking water from the muffler.
