MPG and keeping the black paint clean.
Oh boy, where do I start?
-Removing the skid plate to access the oil filter.
-The obnoxious "piston slap" when the weather was colder.
-Drive line clunk (It starts back a couple thousand miles after greased)
-HVAC System, it's absolutely horrid
-Interior Lighting
-No switch to turn on interior lights all at once
-For being a truck based SUV it should have come standard with 267/70 tires and 1.5 or so inches taller.
-Transmission lag at certain low speeds (7-10mph)
-No mist function
I do like that they hold their value so well.
I enjoyed my 4runner, it is a very capable vehicle and in the end I had to trade it for a full size. It will definitely be missed.
I still think toyota should make TSB's for the trans lag and driveline clunk.

I couldn't stand the loud "BEEP" when locking, the loud "BEEP BEEP" when unlocking the driver's door, and the loud "BEEP BEEP BEEP BEEP" when unlocking all four doors.
I solved this by removing the beeping device from where it originally was (located inside the front driver's side fender), wrapping the device with duct tape, then securing it inside the engine compartment with a zip tie. Now, there is still an audible "beep" when locking/unlocking, but it is not obnoxiously loud. This took a whopping 2 minutes to do.

I swapped out the amber with white, I also got rid of the green and replaced with blue.
There is a pretty long thread in this forum, where the OP explains everything on how to do it. If you have any soldering skills at all, it's actually a pretty easy swap out.

that's weird - usually when i hit the unlock button twice, i do it fast enough that it unlocks all the doors but there's still only one beep. if im not close enough to hear the doors unlock im not always sure that they did.

Can you take a picture of the device and its exact location? I want to do the same thing.
You're kidding, right? I park in an underground parking lot every day. My 4Runner gives me this nice, polite beep report and I walk away. On the other hand, all the other American-made cars sound off with a rude and loud "HONK!" which always seems to startle me in the early morning.
I hate the fact that seemingly no thought was given to most American cars that they took the easy (read: cheap) way out and used the horn blast to provide a rude door lock report.
I'll take my 4Runner's refined beep any day over that. In fact, I often thought of this feature as a bonus.

my cup holders have an adjustable piece that pulls out to hold smaller cups, they seem to work pretty well for more size cups/bottles/cans i need them to hold

I didn't cheat and look at everyone else's before i compiled my list, but was gratified to see that pretty much all of my (admittedly pretty minor gripes) were already stated.
1)The lack of a mist wiper feature (I was wondering if it was only the 2003s, as my girlfriend's '04 Corolla has one(!) but i guess it's all of them. wtf Toyota?
2)Freakin' driveline clunk. I had mine lubed at the dealer when I got my oil changed and it quieted it for hundreds of yards. Drives me nuts.
3)The door unlock beeping. I am usually fast enough to get all 4 doors with just a 2-beeper, but it is still annoying.
4)Rear window no remote-uppie. It seems that it would not be difficult to program, if it is down the button puts it up, if it is up then the button puts it down, if it is in the middle, you have to manually attend to it.
5)No VSC off button. I have to admit this only bothers me in theory, as i haven't had snow to drive in since I bought my truck, but i am fully prepared to be annoyed with this. Not that i necessarily want to blow donuts in a vacant parking lot like I may or may not have done in my WRX
but it is occasionally a bit fun and/or necessary to be able to have the wheels getting the full dose of V8 goodness.
All these complaints notwithstanding, I still love my truck and its 18mpg and i can't wait for the first big blizzard to try out my Silent Armors!

If you look inside your hood at the driver's side fender (right next to the main fuse box), there is a 2" hole in the fender with a wire going into it and a little plastic thing around the hole. That wire is attached to the "BEEP" mechanism. About 3" closer to the firewall you'll see a little plastic nipple sticking through another hole in the fender. I took a quarter or nickel and pushed the nipple through the hole, then pulled the wire through the hole.
If you want to do without the "BEEP" completely, you can then just unplug harness on the "BEEP" mechanism and toss it aside until you change your mind.
I removed my "BEEP" mechanism completely, but then decided that I still liked some sort of audible confirmation that my doors are locked/unlocked (in case I hit it when putting my keys in my pocket or something). So, I put some duct tape around the speaker thing on the "BEEP" mechanism and then just zip tied it inside the engine compartment somewhere near the fuse box (when it's inside the engine compartment, the sound isn't nearly as loud as inside the fenderl).
WARNING: Putting the "BEEP" mechanism back inside the fender and mounted in that small hole isn't nearly as easy as removing it, so make sure you want to do this before you remove it. In order to put it back where it was originally mounted, I think you have to remove the fender liner.

Yeah, that was my former biggest annoyance, too. I removed the piezo completely. I still get some audible feedback with the sound of the locks. It's been over a year now and I still go ahhhh just about every time I lock or unlock.
